Click on the 'Sent' folder below your inbox to highlight it. With the 'Sent' folder highlighted, go to the 'Mailbox' menu item, select 'Use this Mailbox For' and then select 'Sent'. You've now synchronized the Sent folder on your mail app to the Sent folder on the sever.

Creating subfolders under the Inbox in Exchange is one of those things that seems to default to subfolders but in your email client you can easily move as needed.

Note while Apple Mail will allow you to sort out of alphabetical order, they will always sort alphabetically on Exchange.

You'll find that moving the subfolders out to the root level, you'll see improved performance. Also cleaning up your Inbox will also help. If sync has to check thousands of messages every couple of minutes, it will hardly be finished before the sync starts again.

Exchange Basics (written for Outlook but basics also apply to Mail)

The Inbox syncs more frequently than any other and should be kept as clean as possible. (this is the number one cause of problems with sync). Do NOT make subfolders under the Inbox.

Any folder with more than a few thousand messages is going to take some time to fully come down when you first sync your account. Due to the design of Outlook's sync engine (and how exchange works), you will see the 512 newest messages in a folder at the initial start of sync then the rest of the folder's contents will be back filled before you see any mail that arrives after this point. This is why it will look like you are not getting new mail when a folder is still going through initial sync. This is also further exacerbated by an Exchange issue where it gets unnecessary change events before the newer mail arrives. If you carefully watch the progress during the sync of a folder with greater than a couple thousand messages, you will see 'Updating local...' a lot before the newer mail starts arriving (newer than the initial 512 that come down).

Outlook checks the server for updates every minute, any folder that has updates will subsequently be synced. Since Outlook has a limit on how many folders can be synced at a time, there can be a queue of folders waiting. The Inbox does get high priority so it will generally sync before other folders that also need to sync.

How I wish this worked. There has be a way ... there were inklings in Mountain Lion that it was not going to go well, Mail-wise.
And the drop-down From menu in a new mail: 3 mac/icloud have risen to the top - hey, Apple, you didn't used to be this way - and two are duplicates.

i use spaces and z's in the account description:
for the top-most one, add a space in front of the name in the account description, to have one listed last, i use a z in front of the name:
' myfirstaccount'
'mysecondaccount'
'z another account'
'zz last account'
it's pretty lame, but it's the only solution i've found...
PS: if you don't like the 'z', you may want to use 3 spaces for the fist, 2 for the second, 1 for the third, and none for the last.. Also, with a little luck, part of the desired sort order jives with the natural alphabetical sorting of your account names.
Any any case, that is how it is sorted: alphabetical on the account name..
remember that this account name does not show up on your emails, so you can use whatever name you like, and no one will be the wiser...

There is a much easier way to do this. In the OS X Mail window, simply drag the accounts (that is, the inbox mailboxes) into the order you wish them to be, then restart Mail.

I've used this trick for a long time, and it works for me under Mavericks and Mountain Lion, and it probably works under others. Not sure why it doesn't work on your system.
